Why are many of the startups that help small seller manage their business like khata book, etc are struggling? Is it coz small sellers don't like to pay for online things?

Yes, payment hesitance is an issue, small business owners are reluctant to pay for online services, especially when they think their physical record-keeping methods are working fine. Basically, if it ain't broke...don't fix it ho gaya inke saath.
